I left Fort Joy for an hour or two, and after getting back from the swamp, all magisters want to kill me. It seems that this has triggered her attitude.
So can I kill all guards in the ghetto without consequences or miss something like a mission?

If a magister character was essential to a questline it is possible it is no longer possible to complete. But there are no quests that require a magister to progress the storyline.

If you're talking about Ifan's personal quest, there was a dialog that's likely meant to help you with Ifan's ultimate objective on Joy Island. I too found this situation when I unwittingly escaped Ft. Joy.

Do you mean Borris, one of the Magisters standing nearby the gate infront of the Fort?
