I think I messed up, and I've only been playing 2 days. I like this game a lot, but I seem to be having so much trouble with it.

I entered the castle, had my teleporter stones taken away, and did all of Janus's silly tasks. Then there was the cutscene for the merchants meeting and orcs invaded and Janus and my mage killed them. Then I was kicked out of the castle and lost 15 reputation because Janus helped me kill the orcs. Only it was a cutscene, I had no control of it! This all seems very very wrong. Is there any way to fix this?

Now I've lost a lot of reputation and my teleporter stones, and my mage is only level 16. Maybe I should restart.

You gained 10 reputation when you entered the castle, so there is a net -5 reputation.
If you have a save just before entering the castle you could re-load and enter at a higher level, if you want. The exit in Iona's dungeon is on the first level (where you get your stuff back) to the west. You can use the health and mana shrines which re-fill after a short time, or run past everything to the exit, and come back when you are stronger.

To get your teleporter stones back, you need to leave Iona's dungeon, rescue Zandalor (castle treasure room, from the Rivertown sewer entrance), let him teleport you to the council hall and clear it of monsters.

I did most of the quests in Rivertown and Verdistis, and cleared the Rivertown sewers before entering the castle. It is do-able at low levels though (Ariana entered the Castle around level 3, cleared the council hall around 7, and rang the gong at 12).

I had forgotten the +10 I suppose. Still tough seeing reputation drop and no teleporter stones!

Thanks for the replies, now I know what's going on.

Wow, Raze, you rang the gong at 12? I don't even visit the castle until at least 30!

It was Ariana who rang the gong at level 12, not me. There is a post in the old forum titled Lowest Possible Finish describing the technique. Basically, don't do many non-essential quests, don't kill anything you don't have to, use scorpions for tough fights and be prepared to re-load a lot.
