I found a permanent intelligence potion (in the Lich cave I think in the Imp's mushroom forest) drank it and it ran it... surely my intelligence should've gone up and stayed up, otherwise it's not permanent

Unfortunately this potion is not particularly permanent (at least in an earlier version). If you have the latest (1.45) patch, then it hasn't been fixed yet.
