As stated in the beginning:

I am in the middle of a play through and stumbled across a mod that i really liked. For example i had the Selunite Phalar Aluve version so far.

I have not yet reachred the Underdark, but will get there soon enough. But i saw that another version was updated and i like it better.

Phalar Aluve - Legendary

I do know that both mods edit the same item and so the same file probably. But what i don't know is: Can i replace one with the other mid game without any issues? If so, what do i have to do?

If you haven't reached the Underdark or activated the sword then there shouldn't be a problem. Uninstall the old mod and install the new mod. Or if you want to be sure, uninstall the old mod and load your save to see if anything complains.

I was a problem. The game gave me missing files messages and didn't find the save games anymore.^^

Mods should have deinstall guides in the description. If you're unsure, ask the creator. Usually it's enough to throw away any modded items you might have, but you never really know
