According to the BG3 wiki, the Jack of All Trades feature for level 2 bards is:

“a Bard passive feature that makes you add half your Proficiency Bonus to Ability Checks that you aren't Proficient in.”

And “a creature's proficiency bonus is a modifier that increases with their level. It starts at +2 at level 1, increases to +3 at level 5, and becomes +4 at level 9.”

If this is accurate, which I’m assuming it is, my question is: does proficiency bonus for Jack of All Trades scale to bard level, or to total character level? Let’s just say that a character is a level 2 bard and a level 7 cleric. Having reached level 9, would their proficiency bonus for skills that they aren’t proficient in be +1 or +2?

In 5e, at least, proficiency bonus is based on character level - so your proficiency bonus goes up at level 5, regardless of whether that's five on one class, or one in five classes. In your example, they'd be level 9 (2 Bard/7 Cleric), have a proficiency bonus of +4, and so Jack of all trades would add 2 to all non-proficient ability checks.

I'm presuming, without being able to say with certainty, that BG3 gets this correct.

As mentioned above, it's based on total level so it will be +2.
