Every time I enter combat with Jaheira in the party she does not get into combat until I have her manually attack an enemy. While everyone else is in combat I can move her around and all the enemies are like npc's for her (non hostile), the option to attack does not automatically appear. While this makes it so I can position her in a prime position after the fight has happened, it is also annoying when I forget to have her attack.

When I get her in the attack order her portrait is first yellow (isn't this neutral?, she should be blue?)

I wonder of this bug is related to the way she was recruited in Act 2. Playing the Dark Urge I was going to save the Last Light inn and Isobel but not knowing the outcome of a certain companions quest, Nightsong was speared. I went to last Light expecting everyone to be dead and Jaheira to be amongst them. She was not, she was fighting the shadow harpers. So I saved her. She acted like Isobel was still upstairs and everything was fine. I was expecting her to not show up after finishing the last boss in Act 2, but she was there and everthing was fine. But I'm thinking that this may be the reason she is like this in my game. She is still somewhat of an npc to my character.

I saw this too on a recent run. I was Karlach, and unlike you, Nightsong was spared. But I still had the same sort of issue with her. She was in the party but not entirely of the party. Enemy reactivity was similarly screwy and she wasn't treated as allied for purposes of buff and heal spells either.

I had to load a save and check, Jaheira can not be buffed for me either. It says "Target must be an ally.", so it does sound like exactly the same thing.

So it is not tied to Nightsong or the fight at Last Light inn it seems like. I wonder what it could be. I had her join my party at once when she asked in the throne room after the boss fight. Minthara was sitting on the throne, out of the party at the time when Jaheira joined me so there was room in the party, and I sent Minthara to camp after her speech about Ketheric and Orin.

Tried to get around this bug.

Respec'ced Jaheira into a low Wis fighter. Got Gale in the party with Dominate person prepared.

Left camp. Asked Jaheira to leave the party. Went turn-based. Gale cast Dominate person on her. Returned to camp. Gale cancelled concentration. Jaheira ran off. Left camp. Jaheira was in same spot where I asked her to leave the party. Character that gift-barters her 4000gp raises her barter reputation and then treats her as an ally.

Mild success here, as you can buff her.

To quickly replicate the above. Have each companion gift-barter her in succession without asking her to join the party. You can even steal back gold to do this faster.

However reverse is not true. Dominating Gale, making him run off, and having Jaheira try to gift-barter does not work. Origin companions only converse with MC and have no barter option.

This means she cannot buff you. Which is a major sticking point if she's her iconic Bard or Druid iteration. I guess a work-around is to make her a self-contained fighter or ranger; able to be buffed but not a buffer.
