I can kill lord seth (done it several times with poison) because I want his sword, BrightBlade, but i'm not sure...

Does it have negative effects on certain quests?

No killing Seth has no effect on the other quests.
But his sword is not has good as he said. He is a lyer ! <img src="/ubbthreads/images/graemlins/rolleyes.gif" alt="" />
Be careful, do a savegame before killing him and if the sword you get is bad, try again.
Most of the items are generated randomly so you can get sometheting very good or something very bad.
