Is going through all 4 levels important to the main quest or any side quests besides the holy sword? Once you leave the dungeon, can you get back in?

Yes, you can get back in - just flag the exit.

No main quest in there, just a side one: finding out about what's in the deeper levels and gaining XP by fighting.

For the main quest it is not important. But you can finish an other side quest at lvl 4. For the holy sword you must only go to lvl 1.

How do you fag the exit? I don't believe I've done that before in the game.

Flagging the exit:
Go to your large map(Automap in the diary), by hitting "A".
Then select the blue writing flag(Place Note Flag), click on the location in this map, type in what is important for you, confirm with the return key.
So if you call up your map later in the game, you will find the exit/dungeon entrance again.

P.S.: If my description is still unclear for you: Page 32 in the English manual describes it accurately. And page 65 shows the keyboard shortcuts - but you can see them in the game, too by hitting CTRL + F 12.
