How do you get into the trap door next to the church? I can't seem to find a way in there.

You need to resolve the incident with the soldiers in the bar, but in a way that doesn't get the soldiers in trouble. Then talk to the soldiers in the barracks, and you'll get a key.

If you get the seekers sent on a dangerous mission as punishment, you may not be able to get in. You will encounter them later fighting a troll, near Lovis' tower; if you are fast enough you can talk to them and get the hatch opened.
