I got stuck with something and found a walkthough, but there are a lot of things in that walkthrough were very misleading and did not work for me the same way. For example, it said I needed the barrel of coal to finish Act 1, and there were 2 doors to Act 2. I've only ever found 1 door leading to Act 2, and my map was fully uncovered; and I didn't have to use the coal barrel for anything. Now I'm finding that walking all around Tree Of Insight is not triggering the conversation what so ever. I can only see junk around it I can pick up and a magic rope (if I need it for anything?!).
The question is why am I experiencing a different game compared to someone else?

There are 2 ways to leave act 1: the stairs behind a locked door you get the key for in Samuel's lair, or creating some explosives (using the coal and a couple other ingredients), and using them at a particular location. A book you can find gives the recipe for gunpowder, and a conversation you overhear gives a hint on where to use it (see here).

For the Tree of Insight, the cutscene conversation is only triggered if you talk to Stignix in the imp village after you rescue him from the spider queen.
Do you mean 'magic rope' as in a belt? I don't recall there being anything useful there other than being able to ask the tree a question (and even then the best thing you can ask for is gold).

And is there any kind of trick to keep the two pyramids together in your inventory? Rather than having one trapped in the pit all the time?

If you have your lead character standing near a teleporter stone you can left click drag and drop it into an open inventory window, or onto a character portrait (though that way you don't get to place it in a specific spot in the inventory). You can use the teleporter stone without dropping it, or click on it in your inventory to teleport to one teleporter stone on the ground somewhere while keeping the one you have with you.

If you summon a doll you can stash any excess loot on it (they can not hold quest items or set/unique items in the act they are found in), and stuff you want to keep on your main characters can be moved to the lower section of the inventory (scroll down), so the stuff that gets added to the top doesn't get cluttered. When you visit a merchant, you just need to summon the doll again and select it if you want to sell / trade anything it has.
