If you ask Cecil to show you the library, and then go up there in sneak mode.
His conversation doesn't trigger.

So you can't talk to him anymore he just stands there. I played for several hours after and did some quests, he still stood on the second floor and I was unable to interact with him.

This is still an issue, I did the same thing and Cecil is stuck at the top of the stairs making the open door animation and is not able to be interacted with. It seems not following him up the stairs quick enough causes him to glitch out.

I should mention I didn't follow him in sneak mode, I went into sneak mode and stole everything on the first floor, then went up and he was unresponsive.

I don't think time is the issue, at least not by itself.
I tried sneaking, stealing a got and got into a fight, and the mayor was still ok after going upstairs. Same if I took a bit longer to loot (even clearing out the King Crab cellar), and didn't get into a fight. Tried going upstairs normally and in sneak mode.
