I just murdered that dude who tried to cover up Jake's murder. I wanted to run around his place to see what else is up, but he didn't like when I told him I go where I please and started a fight. I killed him. Nothing bad happened... LOL?

Did someone watch you while you killed him? If not there is no evidence of your murder...

Also, kill the wrong person and some quests get much harder to find and complete some even impossible, see Cecil's daughter.

The only quarantee you have is being able to see the end even when you've killed people. How much sense it'll make or how easy it'll be is a different story.

He wasn't a good man! He covered up Jake's body and just acted all pissy. We were told to investigate and since that bad man couldn't have been trusted, we decided to search his house, but he refused and started a fight! Nobody saw us, but he kind of exploded, lol! We also got some pretty good loot from his place. LOL, I am just justifying what I did. Nobody has seen us do it and that NPC seemed to have outlived his usefulness after telling us how Jake's body disappeared!

I did expect a much stronger interaction though. I was expecting that in a few days, Legionnaires will find us and question us about that NPC's murder.

decisions are for traits, all other things how killing have no effects(only stealing), my problem with the game...

If you think killing has no effect, go kill someone in the marketplace. You'll find out how "little" effect it has.
