I've left a few of them lying around and a friend suggested to me that we should actually be keeping them.

Keep them. You'll be able to use them late in the game to track progress.

I've dropped either 3 or 4 in various places. I don't even know why. If it's just for the sake of tracking progress, then I guess it's not so bad as I know roughly how many I dropped

You can also just track your progress by checking how many portals you've opened in the End of Time.
(There's one you can't open, I forgot the name. It's the most left one, the one with an empty space on the opposite side.)
And, without spoiling anything, someone will let you know at some point if you're ready or not.
