I got an Early Access key due to Collector's Edition order, but since I already owned the game that time I didn't try to use the code. Recently I did to see whether it will add it as gift or wrap my current version back...but it appears it is activated and a new download started over my previously owned one.

I am a bit confused...the keys are merged and one of them wasted in this case?

It sounds like it, but the alpha/beta key gotten from the Vault was temporary anyway, and should eventually be revoked.
