At the end of my game one character wanted a deeper relationship, but the other just slapped him on the back and walked off on her own.

What other options are there and how would you have them end together?

Hmm ... I guess my two disagreed too many times. Maybe if I gave them both the agreeable personality.

But what does that do in game? No discussions at all? No RPS? Does it just turn the PC into glorified NPC?

it could be, but it gives you better control over the overall situations. no AI means all dialog options are available. so if you do Role-play both of your main characters, you pick whatever you feel right for them to say.
AI presets aren't for role-play for me, "loyal" seems to agree with everything and "independent" disagrees, regardless of the issues? you can have one pragmatic and the other romantic...so whenever pragmatic/romantic issue comes up, you can have the two disagree and do some RSPs...
