So at the end of act 1 when Dallis ambushes you, apparently the companions you don't have currently in your party at that time die? I saw their ghosts (specifically Ifan and Beast) in the hall of echos, but I don't necessarily want to stick to the set up I have all the time, I like to switch things out for something else when it is stronger. I have to rely on mercenaries now? This is kind of bumming me out. Not to mention missing out on a large amount of dialogue between those companions.

I just didn't have them with me at that time, but it's not like I didn't use them.. I am just disappointed is all. Are they dead forever?

They dead. Adds some replayability if you want to see their story stuff. I was shocked by it a bit as well when it happened. But was also like "well damn, kudos to Larian for doing that". But it fits with the the direction the story is going so far, sounds like the custom story characters are all the
godwoken
and ya'll
are trying to become the divine. So they'd need to die at some point if you wanted to be the Divine, dont think they'd roll over and just let you have it.

Yeah, I understand that, but I didn't expect it so soon. Without warning too, most of the crew even nuked at the beginning of the fight. Now I gotta pay out for some mercs I guess when I need a different spec. I don't even have a huntsman anymore, it really sucks. At least the party I was using right is fairly balanced with each other. It's kind of horrible that the one character my god told me to kill survived.. I'm glad I didn't lose anything that would upset the party like losing Red Prince tank, or something at least.

Don't forget you can change yourself and the companions stats/talents/abilities in the mirror in the basement of the ship. for free. any time you want. So you can switch around their specs without needing mercs. Can also change their hair and what not too.

You'll just have to get them the right skill books. But unlike in DoS1, if you respec you don't lose every skill book you've learned.
