In Act 2 waypoint icons don't appear on my map. Anyone else having this issue?

I have that issue now too in Act 1.

No Waypoint Shrines on my map at all now, yet red flags remain for a decomposing Griff and a few other unneeded locations. Will they come back do you think? It's a bummer having to write all your own flags.
