I noticed, after the battle on Lady Vegeance when escaping from Fort Joy, the other two origin members I did not recruit became spirits after leaving the Hall of Echoes. After that, theyre missing from the ship. Is this a bug or is it really part of the story?

Probably a bug if you can see the spirits after leaving the Hall of Echoes.
They show up later in the game as spirits. Don't think it's intended you see them now.(or atleast I didn't see them).
