I got the schematic, gave it to Amira and she told me to go get the two parts. Got both parts, acknowledges it in my quest log and says I need to bring both back to her. When I talk to her on the boat between act 2 and 3, however, she does not acknowledge I have them.
Any ideas on how to fix this?

You have to combine the schematic with the pieces, then she will acknowledge it.
