Does anyone know if a rune in a weapon affects only the weapon you put it in, or both weapons if you are dual wielding?

99% sure it's only the weapon you put it in.
Easy test by putting one damage type in one weapon and one in another and look at the combat log.

It is only the actual weapon as far as I know. So it's better in my opinion to put an attribute rune instead of a damage rune on the second weapon.

There are no "attribute runes" in the game ... all runes add damage when socketed in weapons. But you can get a skill by socketing a source orb. And by using rune frames you can upgrade your damage runes to give attributes.

A Thunder rune in a power frame gives +3 Finesse and +15% Lightning damage to a weapon. I do believe Finesse is an attribute.

But it is still a damage rune (with added benefit). My point here was, that there is no difference in socketing your framed rune in your main or your offhand weapon.
