Have you checked the main character's inventory? Whenever you "lose" party members, i.e. when you enter the academy, all vital/quest items are moved into the MC's inventory so check that - this includes the pyramids. Also, I think the game has a habit of moving things into bags, so if your MC's pyramid was in a bag then this is probably where you would find the others.
