Is there any good reason that Elemental Affinity doesn't apply when you're standing in a cloud? I'd think that you'd be significantly more attuned to fire when you're standing in a fire cloud than when the ground beneath you is burning, honestly.

I agree. I thought the same when I entered a fire cloud with my EA pyro mage and didn't get the AP buff.
