I'm sorry for the weird title, I tried to keep it concise as possible...

When you defeat The Devourer and teleport back to Arx, the runes attached to your Devourer Armor will be removed and be lost permanently after being upgraded. Removing the runes before going back fixes this probem.

I had this issue in my current game running through Steam on a Mac.

Wearing the armour with 3 runes, defeat the Devourer and when you defeat him, the runes were gone and not in the inventory either.
