...to open up about who her god is. Can I get Guidance from her as I make the roll? Is that allowed?

Mechanically, I do think that would work in BG3, though as a DM I would let whoever played Shadowheart decide if the bonus applied.

With the new patch I tested it and yes it works.

Well, it doesn't make any sense

It is a bit weird when a making a check against a companion they can give you a bonus against them. It might be good for if the companion is the one you are rolling against, they can not provide a bonus unless it was already done before like a Bardic Inspiration?

In a round about way I could kind of see it. There's a lot about Shadowheart's behavior that makes me think she doesn't really trust her god or cult. (understandable given that Shar's one of the entities that least deserves anybody's trust) So it could be like that one story arc in Slayers where a fragment of Shabrinigdo allowed Lina to call on his power in order to destroy him...

maybe a roundabout call for help?

I have noticed this, but on at least one check it gave the option of guidance then when actually making the roll it removed Shadowheart's guidance when testing against her - think this was the camp celebration secne. So for some checks it must have been a consideration that someone should not be boosting your checks against they themselves.
