Actually, there is a vampire (in the dark cave) which can permanently steal 1 to 4 stat points (though there are other bonuses which more than make up for that).
I don't know if alcohol or something else can temporarily drop agility.
If it really is a bug, you can use
iZakaroN's SaveEditor to correct it.
