Do you have a recent save you could re-load, perhaps after deleting all of the files in the '..\Divine Divinity\Run\Dynamic' folder?
This folder is used as a cache for the game. Files are created / copied there from the save game folder when you load, and written / copied from that folder when you save a game. The files will be re-created as required the next time you start Divinity. If there was a corrupt file in that folder, deleting the files should fix the problem.

If there was a problem with some shroud.* files in the saved game folder, then the only glitch will be the reset fog-of-war. If world.* files were also missing/corrupt that would cause the game to replace them with default versions, re-sealing quest opened doors/hatches and removing any items left directly on the ground. This was a potential bug with the 1.33 patch in games started before installing it, though a couple others have run into the same problem in other situations.

Did you complete the tarts quest in Verdistis? If so, return to the general store and see if the hatch is still open. If so, your black maps are likely just a cosmetic problem; if it is re-locked there may be more serious problems (though there are work-arounds if you don't have a recent working save).
