For all the hassle the file name differences caused (why would Filecheck list the right file size for most of them if it couldn't find the files? <img src="/ubbthreads/images/graemlins/memad.gif" alt="" /> ), that was still easier than trying to transfer 300MB. Oh well, if anyone else runs into a similar problem with a corrupt or scratched CD, I have the procedure worked out.

When my CD-RW drive started having problems and I replaced it with a DVD-RW, I didn't want to organize a bunch of stuff to fill a DVD (system backup was a little over 2GB), so I zipped the DD folder (after moving saves and deleting the files in the dynamics folder) to add another 1.7GB. Now I can re-install DD by unzipping that file, and don't have to swap CDs or remember to re-install the patch.
