A couple people have run into this. See;

The game disables saving during cut scenes, so perhaps it thinks you are in the middle of one?
Try deleting all of the files in the '
..\Divine Divinity\Run\Dynamic' folder. After this load a save before you had been to the Dark Forest and see if you have the same problem.
This folder is used as a cache for the game. Files are created / copied there from the save game folder when you load, and written / copied from that folder when you save a game. The files will be re-created as required the next time you start Divinity. If there was a corrupt file in that folder, deleting the files should fix the problem.
[color:"orange"]3. There is no holy amulet in the underground vault – I know it should be there from playing with another character.[/color]
Did you hit the alt key to try to find it amongst the spider webs? A couple people have had the inventory files carried over from one game to the next, likely due to a corrupt file in the dynamics folder. That shouldn't just effect one item, though.
You can get another amulet;

Strange. Try running the configuration program and switching to software mode.

The game definitely thinks you are in the middle of a cut scene.
[color:"orange"]Yesterday I tried to download a patch for reviving dead NPCs from here:[/color]
The
patch fixes a few bugs and makes a few changes, but it is not related to the procedure for reviving dead NPCs. The 10MB patch should download to wherever you told your browser to save it. After running it, the patch updates the game (getting the path from the registry), and should not create any files elsewhere (except maybe the windows temp folder, as most install programs do).
Try a clean re-install + patch of the game (see below), after backing up your saved games (just in case). Without a recent working save you could be in trouble if that doesn't help.
