Shes wants that twilight book from the underground library, my question is if I kill those guys does it hurt my reputation with them for any other parts in the game, and if theres a way to get the book without making them angry.

I dragged the book to the entrance, then picked it up...still angered the guards though, just that I was at the exit when it happened.

No rep loss - I did it like this:
Chars in single mode - one stood at the exit, the other one at the book. Drag&drop the book into your inventory and then pause - switch to other char and exit. The librarians will stay angry, but you don't have to return.

If you still wish to kill them => head librarian had a crystal (but I simply stole it before <img src="/ubbthreads/images/graemlins/winkwink.gif" alt="" /> via pickpocket.

I talked to the Raanaar librarians before I got the book quest from the witch. Will I have to go back to a previous save and talk to the witch first in order to trigger the lava quest?

You should be able to talk to the witch, then go back to the Raanaar library and ask about the book to get the lava quest. I talked to the witch first, but if going to the library first breaks the quest it would be a bug (have not heard that mentioned, that I recall).
