You need to tell the son when you find the CAUSE of the plague to trigger being sent to the alchemist.
Once you have the CURE to the plague you return and see the alchemist not the son.
He is normally below and to the left of his father's house - I don't recall him wandering around much but maybe when you reach a certain stage it triggers his disappearance is my guess if he has vanished.
