Spoiled food/garbage => I'd say no.
Chests, books, manuscripts behind packages => yes. And they don't show up with ALT.
Chuck, what I don't understand => you CAN exit to the next level, even if you hit the wrong sequence. The last enemy is a strong golem, the one guarding the door as a statue and then coming up to life. The only thing you miss by combat, is the tiny pit opening up and the goodies in there. So, if the golem is still a silent statue in your case => you simply missed ONE lever, see? You don't have to replay.
