The summoning doll upgrades should be permanent.
I was able to duplicate this problem by not clicking the checkmark to apply changes after assigning stat points to the doll. If they are applied, they will remain after the doll is unsummoned or runs outside of its range.
You can recover the lost skill points;
Hex editing - gold, experience, stat/skill points.
