You should not be able to kill the wrong bee; you can kill enough bees that the queen gets rather annoyed at you, but that's about it. Siding with the bees, the mage/wasp should approach first for a short conversation, then after you kill him, the queen bee approaches for another cut scene conversation.
There are 6 jugs and 6 keys, though you can only open 5 of them. The order should not matter (unless that is part of the 'skill' opening them all), as long as you get the level-up jug.

Try running the configuration program and switching to software mode; that helps with some cut scene problems.

Try deleting all of the files in the '..\Divine Divinity\Run\Dynamic' folder.
This folder is used as a cache for the game. Files are created / copied there from the save game folder when you load, and written / copied from that folder when you save a game. The files will be re-created as required the next time you start Divinity. If there was a corrupt file in that folder, deleting the files should fix the problem.

BTW, if you need a hex editor for this, don't get the latest 8.x release of Hackman; it introduces a low file size limit in the freeware version, making it unusable for this purpose. It is still possible to find the previous 7.x release, though; check here, or search Google for "hack704.zip" or "hack702.zip", etc.
Alternately, there are other freeware programs such as Frhed, XVI32 or those listed here or reviewed on this site.
