So even if you ignore the scrying statues, you can save in the council hall, but after teleporting out, you can not?

There may be a problem with one of the data files in the saved game folder. A couple people have run into problems with saving being disabled upon entering Verdistis or the Dark Forest.
In Windows Explorer, browse to the '..\Divine Divinity\Run\savegames' folder and make a copy of your latest save, then in that copy, delete the world.x1 file. Load the game and see if that helps. The file will be replaced with the default version, resealing quest opened locations in the council hall and Verdistis (like the scrying room door). If that helps and you have done the majority of quests in Verdistis, I can give you the world file from my game at that point. If you have not done most of the quests, there are workarounds for resealed locations.
