Do you have a save from before you started having problems?

A couple people ran into the black shroud being completely cleared as they entered a new area (fixed by reinstalling the game or replacing the effected shroud.* file in the saved game folder), but I have not heard of specific quest areas being cleared before.

Did you reset the configuration after the game crashed? A couple people ran into problems with files from one game being carried over into another (so quest items were missing or certain areas cleared), possibly due to corrupt files in the dynamic folder. However, I don't think that would just effect quest related areas.
(The '..\Divine Divinity\Run\Dynamic' folder is used as a cache for the game. Files are created / copied there from the save game folder when you load, and written / copied from that folder when you save a game. The files will be re-created as required the next time you start Divinity.)


Was this the first time you entered the council hall that the crystal balls were missing, or had you already placed some/all of them in the statues?
If it was the first time, do you have a save from before killing the succubus? If so, try making a copy of that saved game folder, then delete the world.x1 file from the copy. If not, just use a copy of your latest save. When you load copied save, the game will replace the missing file with the default version, which should bring back the crystal balls. The world.* files keep track of quest opened locations (which is why a save from before killing the succubus would be better) and items on the ground. Resetting the world.x1 file will effect both the council hall and Verdistis, so if you opened hatches, etc in Verdistis they will be sealed again. There are workarounds described in the topics;

You need to get the council member quests to trigger the appearance of Bronthion and the theft of the stone axe. I'm not sure if just entering and exploring Boratus' cellar will trigger his appearance, or if you need to talk to the boar first. You shouldn't be able to get to the house without encountering the boar, though (the talking boar should approach in a cut scene as you enter that area of the Dark Forest; one place he can appear is just south of the warrior guild's teleporter platform).
