Two of the elven items should have been there, since I had not entered the cave at all. Maybe you need to talk to Josephine first, or something.
I did not have the dwarven council member quest in the save I got this file from, so apparently the game did not place the stone axe yet.
Once you get to the wastelands there is a different set of files for that area, so you shouldn't have any problems.
