I was level 20 when I beat Laiken and got my Battle Tower, after arriving in Orobas Fjords I started exploring since I wasn't really clear on what I should be doing. I found the Maxos Scroll in my bedroom but no new quest updated from receiving it so I didn't know what I was supposed to be doing.
I started exploring the old Broken Valley area and killed all the towers, then flew into what I later found out was Stone's Flying Fortress and killed everything there including Stone and the other named NPCs. Then I flew out and went into a mine and just realized I killed Ba'al who seems rather important. Also I'm now level 30 just from killing all these things.
I'm just wondering if I should not be doing all these things because I could be breaking the plot, what exactly are you supposed to be doing after getting your Battle Tower? I didn't see any new main quest open up just the random quests from my platform operators.
Have I screwed up the plot by killing Ba'al before even knowing who he is?

You can't screw up the plot. The game has many choices, but the plot is the same. There are only 3 major objectives in the fjords, and the fortresses are designed to be a gold mide for EXP points.
