seems like the chests have limited capacity. i even managed to lose the pyramids in this way. just fill up the chest and send the pyramids. gone (and they do not re-appear!)

They are still there, use the "loot all" button on the chest. Yes it is probably not ideal if you have a ton of stuff stashed in there, but your items are all still there atleast - just not manually removable.
Expect some sort of UI fix or limitation for this.
