Rebooting and shutting down didn't help. Tried moving saves from new to old profile folders and Divinity Original Sin folders, and from old to new. Made some new saves and swapped them. No luck. I don't have WINE installed and minimal knowledge of it, or access to Windows at this time.
FYI: All it takes to make the saved games disappear is switching to another profile at D:OS main menu, switch back and they are gone.
Thanks for looking into it, I'll keep my eyes open for a fix.
Edit: I was surprised the game defaulted to Ultra graphics setting for an MBA, and runs nicely for me on those settings, well done!
