If you have a previous working save, you can copy the missing files from that to your latest save (if it is too far back to re-load). Otherwise, you can bypass sealed doors/hatches using;

FIX for the Missing Catacombs Portal
or
Teleporting Anywhere, via hex editor

and get some items back with;
Lost Items - guide and directory of inventory files
