In original playthrough of DOS2 right back at the beginning I saw skeletons in the tower and cast a spell in the tower before going up. Well, strangely in a new game version of this the skeletons in the tower were dead. I heard you are meant to get a quest from them. So really kinda puzzled what is going on here...

Which tower are you talking about? The only tower that I can think of with skeletons are the lizard skeletons which contain the braccus rex boots but that is almost halfway through act 1. As far as i know there was never an npc that gave a quest there. However, there are dead skeletons below the maze that sort of give a quest, and there is the skeleton covered in necro fire.

I've played since EA opened and I can't think of place that had what you are talking about. But I am still finding new things so i may be mistaken. Can you provide a screen shot of the tower you are talking about?

It was known as the Necromancer tower and there are meant to be quest givers in it.

I don't think it's a bug but somehow you "solved" the quest before it was given to you:

The 3 undead skeletons are related to the soul jars. If you find and brake the jars first and only afterwards you enter the tower, the 3 skeletons will be dead. Honestly it didn't happen to me but I guess it is possible, in this case it's a quest design issue.

I had not done the quest at that point... So yeah it must be a bug then...
