I don't know if this has already been addressed, but I discovered a serious hack. What I did: In the prologue, right after Windego blows stuff up, I went into the hull and killed all the origin characters. Later on, once I got to the beach I found Red, Ifan, and Sebille back alive. At first that was kinda confusing, but this is where it gets real weird. After I recruited them I got into a fight, but they weren't getting drawn into the turn based combat. Turns out, they couldn't get into any combat, but they could still attack people. So I take Sebille and like level three I killed alexander and the worm thing no problem. Thinking this might just be some weird random thing, I started over and tried to duplicate the results. Same thing happened. Again, majorly gamebreaking, but may have already been fixed in release patch.

I've tried the same thing, killed everybody on the ship, but a different bug occurred. Ifan, sebille and the others in fort joy were just inactive, without a dialog option, and i killed them again. Weird, but ok, since i was trying to beat the game in solo :P

Just out of curiosity, did you kill all of them right after the ship started blowing up or once you go back into the hull to save them?

After the ship blows up. Now that i think about it, maybe that bug occurred in another playthrough. I was joking aroud with some cheats just to see what would happen if you kill all the companions before ship blows up (it's impossible to do without some cheat because you'll aggro the entire ship).

This is a known bug, it has to do with their dead flag not being removed once back at Fort Joy. It is fixed in the release version so that it doesn't happen anymore.
