Nah, Emmie dies no matter what you do. The most peaceful thing you can do is to leave them alone after you escape the fort because if you return, all magisters and source hound in the fort will attack you by default even if you have the red ball or know about buddy.
The caged dog already says it. They have already been corrupted and you can't help them. The caged dog is only lucky he's halfway to becoming a source hound so there's still a chance for him.
