... patch the game. Those bugs have just been fixed.
(By the way it was just a cosmetic bug. The quests count as complete internally for whatever quests later refer to them, e.g. the arena fight.)
Everything I listed is still wrong.
The Dragon specifically is suppose to come to my aid at some future date, but it sounds like it was recorded incorrectly and DOES have impact on future game play.
