Egin: He doesnt kill them becuase they serve a useful purpose. It keeps those who reject the Matrix out of the way and they in turn help weed out others who would reject the matrix. They basically do the machines job for them. When the population of Zion reaches dangerous levels, the machines move in and wipe them out and the whole cycle begins again.

No that is not it the one is always going to appear the problem is that without him the system cant reload. and that would be bad...this is how the matrix deals with choice.

Yes, but if that is the only reason why not just kill off the people who escape the Matrix as they escape? That wont stop the One from appearing. As the Architect said, his appearance is enevitable. No matter what the One chooses the current population of Zion are gunna die anyway. Why not eradicate them as they appear?
