Indeed reported several times. One 'fix' is to mash the 'K' key as your character is ending its turn and you'll get the incarnates skill set and you can then drag them to its skill bar. Also of course if your incarnate doesn't immediately follow your character make sure you have your characters skills open and when play switches to your incarnate it will switch to its skill set.
