Strange, another Core i5 4690K with stutter? I have that exact processor, too. Also a 144Hz Gsync 1440p monitor.
What I have noticed is: I start the game and test to see if there is bad stutter (test by clicking Options and watching the panning animation back and forth). If there is bad stutter, I shut the game down and just start it back up again. I do nothing different and the game is much smoother, no stutter. Its like the game doesn't initialize something properly or the OS doesn't trigger something and give the game full attention.
All I know is, the game can start with stutter, but if I restart it enough times, eventually it will start up with no stutter.
Exiting and opening up the game again doesn't do it for me. Stutter is still there.
I forgot to mention that I first downloaded and played the game on PC 2, the PC with no stutter.
I tried making a new profile with new game saves on PC 1, but the stutter is still there..
