1. In a fit of orneryness, I killed a cat. Now, every cat (except the kitty) attacks me, and I have to kill them. Is there any way to redeem myself?

The merchant whose goods were being stolen etc. - in the merchant area, with the sewers in the middle and the shady guy off to the right selling stuff...well, I thought I'd done all I could there, but the quest about "finding out about his goods" is still unsolved, and I thought they would have taken the shady guy away afterwards...?
Got Follow the gold in the forest east of the dwarven ale inn 3. I kind of skipped around on the Dr. Eleroth/plague stuff - now I'm left with one of those quests, but he's already been carted off to jail - no way to complete that now?
No, though whats the quest In general, I find it pretty easy to get quests goofed up like this. While I in no way would want more linear gameplay, there needs to be some controls in place so that you don't wind up "finishing" a quest with "mid-quests" still unsolved.
4. Also, I oddly enough find that hotkeys don't always get recognized - have to try 2 or 3 times with a ctrl-s for example. Anybody else have that problem?
Yes, i switched myn to F-12 and now it works 5. How important, really, is the armor number? Your agility and defense seem to be much more important than whether your helmet has an armor rating of 100 or 200...
