Even all the way back in BG1 there where party members who would kill each other if you didn't manage them carefully.

But I suggest everyone reads the new origin character biographies on the front page. They all have new one, and new art.

They have made Wyll older, more established. And he wants to kill Karlech for the very simple reason that his patron told him too. And fiendish types don't need much of a reason to want to kill each other.

And Karlech's bio states that she wants to kill the person responsible for selling her into slavery. I would be willing to bet that had something to do with Wyll and/or his patron.
