The problem with mods disabling achievements is that it penalizes someone who downloads a texture pack to make the game either run better or look better on their system just as much as someone who installs a mod to give their character all 20's in every stat. Unfortunately there's no way for the system to check what kind of mods someone has so it goes all or nothing.
